Is her crate covered? If not maybe put a blanket over it or would she settle if the crate door was left open perhaps? Maybe even a few training sessions before bedtime to tire her mentally????
Sounds to me as if she maybe has a negative association with the crate, so maybe some possitve training games involving her going into the crate might help.
